2 Figure 1 DNA methylation pattern in normal skin tissues. (a) The distributions of the assessed methylation sites based on their genomic locations within CGI or non-CGI regions. “All” represents all of the mapped methylation sites (N = 345,753), “MVS” represents the top 10% most variable sites, and “DMS” indicates the disease-associated differentially methylated sites. (b) Distributions of the assessed methylation sites based on their locations in RefSeq or non-RefSeq genes. The ambiguous sites refer to those that fall into at least two different categories. (c, d) The proportion of probes varied across the categories. (e, f) The violin plot shows the variation in the standard error for each category. 3 Figure 2 Identification of DNA methylation differences between the psoriatic and nonpsoriatic skin tissues. (a) Unsupervised hierarchical clustering of 114 PP, 41 NN, and 62 NN samples based on 264 DMSs. The probes are listed in the rows, and the samples are shown in the columns. The image was generated using normalized methylation levels (z-scores). The red pixels indicate increased DNA methylation, and the green pixels indicate decreased DNA methylation. (b) Venn diagram of DMSs exhibiting differential methylation for each of the three comparisons. 4 Figure 3 Expression of eight genes correlated with CpG site methylation in skin tissue. (a–g) Comparison of the RNA-seq-derived gene expression levels (FPKM) and differentially methylated site (DMS) methylation of target genes across the three groups. Psoriatic skin (PP) is highlighted in red, adjacent uninvolved psoriatic skin (PN) is shown in green, and skin samples from the normal subjects (NN) are depicted in blue. x-axis: DNA methylation levels; y-axis: relative gene expression levels [ln(FPKM + 1)]; black line: linear regression. (h) RNA-derived FPKM values calculated for the target genes across the PP (red), PN (green), and NN (blue) samples. The stars indicate statistical significance (Welch two-tailed t-test; *P < 0.05, **P < 0.01). 5 Figure 4 Skin-specific DNA methylation affects psoriasis. (a) Replication data for nine DMSs associated with psoriasis in skin tissue samples. DNA methylation in PBMCs from a replication set of 24 cases and 24 controls was examined using Sequenom Epityper technology. (b) Percentages of methylation at the nine indicated DMSs in PBMCs and skin tissue from the same normal controls (N = 24). The violin plots show that the blood methylation values for three of the nine sites significantly differ from the skin methylation values, suggesting a tissue-specific methylation pattern in psoriasis. Welch two-tailed t-test *P < 0.05, ***P < DMSs, differentially methylated sites; PBMCs: peripheral blood mononuclear cells.
