2 Figure 1 Phylogenetic Analysis between Arabidopsis AtPIN and Rice OsPIN Proteins, Gene Structure, and Duplication Analysis. (A) Phylogenetic analysis using ClustalX by the neighbor-joining method. The phylogram was drawn using Tree-View ( Amino acid sequences for Arabidopsis were taken from AtPIN1, At1g73590; AtPIN2, At5g57090; AtPIN3, At1g70940; AtPIN4, At2g01420; AtPIN5, At5g16530; AtPIN6, At1g77110; AtPIN7, At1g23080; AtPIN8, At5g The sequences of rice (Oryza sativa) are named according to which cluster of the Arabidopsis PIN family they belong, which were downloaded from OsPIN1a, LOC_Os06g12610; OsPIN1b, LOC_Os02g50960; OsPIN1c, LOC_Os11g04190; OsPIN1d, LOC_Os12g04000; OsPIN2, LOC_Os06g44970; OsPIN5a, LOC_Os01g69070; OsPIN5b, LOC_Os08g41720; OsPIN5c, LOC_Os09g32770; OsPIN8, LOC_Os01g51780; OsPIN9, LOC_Os01g58860; OsPIN10a, LOC_Os01g45550; OsPIN10b, LOC_Os05g50140. (B) Gene structure analysis using GSDS ( (C) Gene duplication analysis ( The duplication is indicated by solid lines; twice duplication events occurred in particular among the regions of PIN5a, PIN5b, and PIN5c in rice genome. The white bars show the flanking regions of reciprocal duplication segments and the centromeres are depicted as white points on the chromosomes. 3 Figure 2 The Predicted Transmembrane Helices of the OsPIN Proteins.
The transmembrane domains were estimated using TMHMM2: and the red peaks show the predicted transmembrane regions of proteins. Molecular Plant 2009 2, DOI: ( /mp/ssp023) Copyright © 2009 The Authors. All rights reserved. Terms and Conditions

4 Figure 3 Semiquantitative RT–PCR Analysis of Nine Putative PIN Orthologous Genes from Different Rice Tissues. OsPIN1a/b showed constitutive expressions in the tissues. OsPIN2 displays weaker expressions in stem (S), leaf (L), and young panicle (YP). OsPIN1c displays weaker expression in L and YP; higher expressions of OsPIN5a/b were found in L and YP, respectively, compared to other tissues. OsPIN9 showed higher expression in root (R) and stem-base (SB), and weaker in L and YP. Alternative expression patterns were observed between OsPIN10a and OsPIN10b. OsPIN10a showed higher expression in SB and weaker in R, while the expression of OsPIN10b was only detected in SB and L. The PCR reaction cycling is 26 for OsACTIN and 34 for OsPIN genes. OsACTIN gene was used as a control. Molecular Plant 2009 2, DOI: ( /mp/ssp023) Copyright © 2009 The Authors. All rights reserved. Terms and Conditions

6 Figure 5 Quantitative RT–PCR Analysis of Nine Putative PIN Orthologous Genes of Rice under Treatments of Exogenous Hormones of IAA (Indole-3-acetic acid) at Concentrations of 10 μM, 6-BA(6-benzylaminopurine) at 2 μM, ACC (1-aminocyclopropane-1-carboxylic acid) at 100 μM, JA (Jasmonic acid) at 10 μM, and BR (Brassinolide) at 10 μM. All OsPIN genes, except OsPIN2 and OsPIN9, were induced by IAA. OsPIN1c, OsPIN5a, OsPIN10a, and OsPIN10b were induced by JA, OsPIN1c was also induced by BR, while OsPIN5a was repressed by BR. OsPIN5b, OsPIN9, OsPIN10a, and OsPIN10b were induced by 6-BA. RNAs were extracted from roots of 7-day-old seedlings after the treatments for 3 h.
