2 Figure 1 Whole-Genome Characterization of TE, Gene, and Chromosomal Translocation in Magnaporthe oryzae. (A) Chromosomes/contigs. Long contigs more than 50 kb were sorted and orientated according to chromosomes of (B) Secreted proteins (SPs) frequency calculated in 10 kb non-overlapping sliding windows. (C) Gene distribution. Presence/absence of variation of genes was analyzed with an additional 60 isolates. Blue lines indicate core genes present in all of the additional 60 isolates and green lines indicate lineage-specific (LS) genes, which have presence/absence of polymorphism in the 60 isolates. (D) Distribution of transposable elements (TEs). (E) Inter-chromosomal translocation. Different colored lines from different chromosome linked to same contig indicate translocation events. (F) LS regions but not isolate-specific regions contain more SP genes. Genes absent in any other isolate are defined as a “unique gene” marked in red. (G) Proportion of TE-associated genes that encode SPs is higher than non-SPs. Genes with a 1 kb flanking region inserted by TE are defined as TE-associated genes. (H) Large-scale inter-chromosomal translocation events detected by whole-genome alignments using Murasaki. The chromosome name and length of (denoted as 7015) are shown on the x axis; contig name (number) and length of FJ81278 (FJ, green) and Guy11 (G, red) are shown on the y axis. Gray lines on the x axis represent the chromosome end of 70-15, while green and red lines on the y axis represent FJ81278 and Guy11 contigs, respectively. (I) TE mediated the Chr1/Chr6 inter-chromosome rearrangement in FJ81278, validated by long-read mapping with Sniffles. This event was also observed in the third contig of FJ81278 (A; marked with an asterisk) and shown as a green broken anti-diagonal line in (H).
