The development of new high-throughput technologies, such as Illumina, 454, and Ion Torrent, led to the expansion and the progress of medical bacterial genomics. Current applications already include bacterial genotyping (by analysis of single-nucleotide polymorphisms), precise bacterial identification (by the use of average nucleotide identity or other taxogenomic approaches), and assessment of the prognosis (presence of virulence genes) and hints for therapy (antibiotic resistance genes) of bacterial infections. Finally, one should not underestimate the significant importance of genomics for the design of diagnostic tools, either when combined with proteomic approaches to identify immunogenic proteins for ELISA development [3], or to identify an ideal gene target for rapid development of a new PCR, especially when new variants are identified [12,13] or for new emerging pathogens [14]. In the middle of the figure, three raw genome sequences are compared to corresponding complete genome sequences, missing segments being represented in white in the inner circle. The green genome is that of Vibrio cholerae O1 strain 2010EL-1786, isolated during the recent cholera outbreak that occurred in Haiti (15). The brown genome is that of the Escherichia coli O104:H4 strain LB226692, isolated during the large German EHEC outbreak (16). Finally, the blue genome is the dirty genome of Parachlamydia acanthamoebae strain Hall coccus (3), a strain isolated during the investigation of an outbreak of fever (17).
