Status of Biosciences projects Ghita Rahal CC-IN2P3, Villeurbanne, 11 June 2014

Interdisciplinary projects Opening to bio scientific field by participating as partners within national or international projects. 2 projects: –eTRIKS: European project under the aegis of European Initiative IMI –BIOASTER: the only TRI (Technology Research Institutes) on health care and life science selected by the National Investments for the Future Both projects have in common: – public-private partnership and co-investment –Important innovation component to build up new type of platform –Staff recruitment CC-IN2P3 could play a key-role in the choice of technology to implement corresponding computing platforms. 11 june 2014

Human: source of information The Human: complex system made of highly interacting parts Classification of Human diseases: based on clinical observation and on pathological analysis. But in a sample of “diseased” individuals: Many diseases with similar symptoms and pathologies  heterogeneous etiology  significant variation in response to treatment. Developing drugs and making clinical trials on such non “well defined” system might lead to wrong decisions in the validation of the trial. Clinical observations, patients information, study of populations with diseases: 11 june 2014

Other sources of information WGS RNAseq Mass Spec Imaging RT Sensing Combining these sources to patient clinical information  more precise phenotype  better interpretation of clinical trials  more efficient research of treatments Information and data from Bioassay techniques, from more “elementary” building blocks: Genes, molecules, organs 11 june 2014

Challenge Combining heterogeneous sources of information is TR (Translational Research). Cost of running sufficiently powered Longitudinal Observational Studies designed for biomarker discovery (and validation) is prohibitive Solution: Collaborate… Industry Academia Public Private Consortium 11 june 2014

Objectives Objectives: – Provision of a KM Service to support Private/Public Translational Research (TR) in IMI – Single access point to standardised curated, IMI TR study information along with IMI project relevant historic translational studies – Establishing a common, open source, interoperable TR platform, based on open agreed standards across the IMI TR projects. – Development of an active TR analytics & informatics community across IMI Budget: €23.79m for 5 years (Oct 2012---Sept 2017) Members: – 10 Pharma, 3 Academic, 1 standards, 2 Commercial Suppliers 11 june 2014

The eTRIKS Consortium… 10 Pharma6 Partners + 11 june 2014

Organization at CC-IN2P3 for eTRIKS CC-IN2P3 is leading WP1: platform Service Delivery –Deliver the platform for data hosting, curation and analysis –Resource & Manpower budget is provided for the project Organization: –Project is initiated by CC staff: cloud admin, DBA, storage, support, etc. –Hiring process engaged for needed staff as defined on the project –Hired staff being incorporated into the team of the corresponding expertise: staff are under CNRS contracts –Work full time on the project but contribute this way to common developments. On-going and underlying contribution of local staff: coordination, administration, expertise, maintenance and operation 11 june 2014 Hired 4 people: System administrator (april 2013) Development (security, web,..) (august 2013) Biosciences support (nov 2013) Database and Storage admin (may 2014) --in the process of hiring-- : system admin Hired 4 people: System administrator (april 2013) Development (security, web,..) 10 Activities for eTRIKS Platform Build maintain and insure scalability of eTRIKS platform Provide collaborative tools: OTRS, wikis,…. Provide support, training Participate in development of eTRIKS/tranSMART platform: –Key development: Security and authentication of the platform and users. 11 june 2014

Near Future three-component eTRIKS platform 11 june 2014 Between the 3 academic sites: Mirroring allowing robustness of the platform Data replication between 3 sites  no need of local backup Activity led by CC- IN2P3 Between the 3 academic sites: Mirroring allowing robustness of the platform Data replication between 3 sites  no need of local backup Activity led by CC- IN2P3

BIOASTER’s scientific priorities Breakthrough and new approaches to develop new medicine and improve their efficiency. Development of faster, more efficient medical devices and analytical tools Personalized solutions to the diagnostic and treatment of infectious disease Increase the success rate in the development of vaccines and immunomodulation approaches Identification of novel pathogens, responsible for classical infections as well as chronic diseases Confidential Very diverse computing needs that require versatile solution: cloud deployment.

BIOASTER @ CC-IN2P3 Organization: –Staff from BIOASTER hosted at CC-IN2P3 –Hosted in the corresponding CC team –Work full time on the project but contribute to common developments. –Deployed platform is mutualized as far as possible with the CC platform Permanent contribution of local staff during project lifetime: coordination, administration, expertise, maintenance and operation 11 june 2014 2 people hired by BIOASTER and hosted at CC-IN2P3: Biocomputing support engineer ( February 2013) System administrator Development (Sept 2013) --to be hired-- : … administrator 2 people hired by BIOASTER and hosted at CC-IN2P3: Biocomputing support engineer ( February 2013) System administrator Development (Sept 2013) --to be hired-- : … administrator
